I honestly donāt think there is anything she could do that would ever convince the general public they arenāt involved in some capacity, so why not just live her life.
Even if she stopped being so close people would just claim they finally ābroke upā. Itās a lose lose at this point. If they are casually involved, clearly they donāt want it to be public. If they arenāt, they are just very close.

I feel in the minority in thinking he is not her baby daddy, that their on/off relationship being the base for Ryan and Kelly was greatly exaggerated and they were probably not that serious when dating, that they probably are just friends now and Mindy isn’t secretly pining over him but instead keeps her relationships private and that she doesn’t answer for a few reasons: she doesn’t owe anyone an answer, it’s none of your business, and even if she flat out denied it (which I feel like she has said things that contradict him being the baby daddy) you all would still be like “lol don’t believe her” so it’s completely useless.
People will believe it because they want to, it’s juicy, and without knowing these two individually it’s very relatable scenario.
