I'm not sure if it was deliberate that the climax of the film is in the control room, but it seems fitting. It reminded me of the scene in the Terminator when Sarah Connor makes it to the police station. She's in a fortress, surrounded by armed cops, we the audience get a false sense of security, up until the Terminator breaks in and kills everyone.
In Jurassic Park, the control room is where our characters seem to have the most power. That's where all the brainstorming and problem solving happens and where they exert control on the dinosaurs (fences, goat dispensal, security controls) . It also feels far removed from the dangers going on in the park proper for much of the movie. Dr Grant is heading there for safety. So when the raptors infiltrate the visitor center, the protagonists retreat to the safest place left: the control room.
And what happens? They reboot the system, reactivate the door locks and regain control! Only it's an illusion, they didn't regain control, they aren't safe and seconds after they thought they were safe, they are again running for their lives. It's just a nice punctuation mark on the theme of control: the dinosaurs will not be contained not even from your place where you have the most power.
